People are doing some very cool things with Di2, adding custom switches/batteries/wiring and only using the OEM derailleurs. It's my understanding that the Ultegra Di2 system uses a 2-wire CANbus protocal for communicating whereas the Dura Ace Di2 system uses a 5-wire hard connection system. I'm in the design stage and I think 15 minutes with a knowledge person would save me 15 hours of research.

Well, I've navigated the learning curve. For anyone considering this, I'd be glad to serve as a resource, just send me a PM.

I installed waterproof two-way rocker switches in the ends of each aerobars. Since I drape my thumb over the end anyway, this works well for me.

The other advantage is that multiple switches can be run from a single hacked Di2, meaning you can avoid the cost of the shifter in the brake lever ($480.00)

No need for hacking any more. The new ultegra and dura ace Di2 both use the e-tube system and you plug and play between both systems. Also, ultegra now has proper TT shifters, so there is no need to hack the controls from the original STI shifters.
